South Wilts' Matt Burton took 4-48 as Middlesex were dismissed for 216, but Hampshire were bundled out for 129, Academy trialist Archie Fairfax-Ross (31) and John Turner (27) lifting the team from the wreckage of 69-7.
Middlesex closed an eventful first day 59-1 before making 270 second time around. Burton and Turner took three wickets each to reduce Middlesex to 184-8 before Loughborough University student Max Harris belted 84 and turn the tide.
Hampshire lost Tom Prest before rain stopped play, with the visitors 20-1.
